When the newly-christened starship Enterprise's shakedown cruise goes poorly, Captain Kirk and crew put her into Spacedock for repairs. But an urgent mission interrupts their Earth-bound shore leave. A renegade Vulcan named Sybok has taken three ambassadors hostage on Nimbus III, the Planet of Galactic Peace. This event also attracts the attention of a Klingon captain who wants to make a name for himself and sets out to pursue the Enterprise. Sybok's ragtag army captures the Enterprise and takes her on a journey to the center of the galaxy in search of the Supreme Being.

In the wake of Spock's ultimate deed of sacrifice, Admiral Kirk and the Enterprise crew return to Earth for some essential repairs to their ship. Kirk is forced to steal back the Enterprise and head across space to the Genesis Planet to save Spock and bring him to Vulcan. Unknown to them, the Klingons are planning to steal the secrets of the Genesis Device for their own deadly purpose.

When Snatcher comes up with a plot to get rid of the Boxtrolls. Eggs decides to venture above ground and "into the light," where he meets and teams up with fabulously feisty Winnie. Together, they devise a daring plan to save The BoxTrolls family. The film is based upon the children's novel 'Here Be Monsters' by Alan Snow.

They learn to survive and build a shelter on land. Then, Jacob's pirates kidnap Emily, the daughter of a sea-captain. She escapes onto the island and becomes a love interest with Fritz and Ernst. Jacob is reunited with his family during a battle with the pirates over Emily, and she is returned to her father. In the end, the family goes their own ways, some staying on the island, some going home.
